Servants of the Flame
My favorite homebrew class was a PrC I made called "The Servants of the Flame".
It was an arcane PrC that granted its members very potent control over the element of fire. Their control over fire was so potent that it could even effect creatures with fire resistance / immunity (though at a lesser degree).
I was able to use the PrC as an intergal part of several of my campaigns, as the power struggle in its ranks flexed and surged.
It was the first REAL PrC that I had ever made for D&D once I learned 3.5 rules.

My two cents.
I feel my post is rather...late. Incredibly so, but it's a topic that interests me, somewhat.
My favourite homebrewed race, which I have mentioned on another forum topic due to my use of it in my current 'world' of adventures, is as much a state as an individual race, just like liches or vampires.
Known by a variety of terms, from Godtouched to the Hopeful, the race is comprised of either fanatically loyal servants to Gods or else people attempting to steal power from a God, and having had their attempt end...poorly.
More specifically, they are created when a God is killed through some method; usually by the rare occurence of successful violence. Essentially the divine power of a god blasts outwards, and certain priests/clerics/paladins/other may attempt to harness the sudden overly powerful surge, perhaps trying to capture the energy in order to somehow preserve their God, or some part of it. Inevitably, it often ends badly, with results ranging from insanity to violent tendencies to straightforward death. However, a rare few survivors actually succeed to some level, even if their mind is the cost, and become walking embodiments of a dead God, with a fraction of the Gods power and a slight element of the Gods persona. The specifics of being a Godtouched vary greatly from sufferer to sufferer, but almost all are powerful...and every last one is dangerous.

Well
These aren't favourites, but I was looking through homebrew classes on the web and found these two, that are quite interesting and/or funny.
